It's basically this: I'm using a 2 hour bar, the countdown timer is reflecting a 1 hour bar. Counts down from 60 minutes. When that period counts down to 0, it resets like it's supposed to but starts at 60 minutes again, not 120 minutes. Doesn't happen frequently and when I re-launch it usually fixes the problem.
