I've just flattened two long contracts on one chart, which on another chart the effect has been to flattened one contract and taken me short another contract. So very odd stuff going on.
Make sure you have Chart >> Chart Settings >> Load Order Fills for Current Day Only unchecked. And select Chart >> Reload.
