We are not understanding what you are trying to do, particularly since the image only shows 2 charts and one minimized chart. And we do not understand how "Tile Vertically" can end up arranging "my windows, all the charts (Profile, DOM, and Footprint) overlap or get mixed together in the same window, disrupting the alignment of the Profile and DOM" They should definitely not overlap. That is the whole purpose of Tiling. But there is no guarantee on alignment.
