We need to know the exact, order type and side and the exact reason for rejection. Check the Trade >>Trade Activity Log for this information, as this does not make sense:
It wont allow me to place buy stops above the current price or sell stops below the current price

This is normal with live trading:
Also, when I'm in a winning trade I can't drag my stop passed my entry to protect profit.

There is an option to make simulated trading the same.:
Global Trade Settings Windows: Reject Stop Orders That Will Immediately Fill (Global Settings >> Chart Trade Settings >> General >> Order Entry)

For this:
when I flatten out of winning trades it's giving me a loss on my Daily Profit and Loss.
