The Trade Window is specifically associated with a chart. Therefore, you would need to look at the chart for which the trade window is associated to figure out what is going on.

The item we question the most is how you know that the MNQ3.CME was traded and not the NQ3.CME?

If you are looking at the Profit and Loss for that chart, then the issue is probably that you had changed the "Currency Value per Tick" to match the MNQ, but did not change it back when you changed to just the NQ (most likely using a "Trade and Current Quote Symbol").
