The reason the detached window disappears is because it is part of the other chartbook. When you switch chartbooks, by default, only the charts associated with that chartbook will be displayed. But, you can change that behavior for individual detached charts by selecting the option Window >> Window Always Visible. This makes that chart window stay available regardless of what Chartbook is selected. It sounds like this is all you need for your setup.
