First of all, there is a high probability that the settings were not exactly the same between the two runs. There are a lot of settings that would need to be checked, for example, the Chart Update Interval, which if set to the Global value could differ between the two runs. To answer your direct question, though, it is just a matter of removing all other studies that you do not need from the chart. There is nothing special to doing this.
