"Duplicate Chart to Chartbook" appears to shift/change data/lines

Before I have to get into detail, let me just ask this: Does/would/could/should "Duplicating Chart to Chartbook" alter/change/corrupt the data displayed on a chart? I have a Chart which "sum" studies the NYSE-Tick and the NASDAQ-Tick. To that are added two EMA's and the Moving Avg. Difference studies(all on Main Graph), with three "Lines" (one of them a Zero line and the other two are on either side of zero line). When I "Duplicate to another Chartbook", the alignments are "off" and levels do not match the same relationship/distances from the three lines. HOWEVER, the shape of the "MA Differences" does look the same.
