I am charting the difference between VXU22 and VXN22-using the difference(Single Line) study. Using Auto-Coloring-Based on +/_, why is it not completely coloring everything above zero blue, and below zero red.

What you are seeing is due to the connecting line between the bars. There is not a way to really eliminate it without going to a different draw style, but it may not be what you want. For instance, the draw style Fill to Zero will color in under the line and you will get the coloring stopping/starting at zero, but whether you want to see the data in this fashion is up to you. You can also try Dash or Stair Step among others that might work for you.
