If I have a keyboard shortcut set to move to breakeven and the trade goes in my favor and I hit my keyboard shortcut key, then it moves my stop to breakeven, as it should. However, if the trade goes against me and I hit my keyboard shortcut key to move to breakeven then the trade is just closed at what appears to be the then market price. How come? Shouldn't the Sierra Charts software just ignore that keystroke and not close out the trade at the then market price?

Sierra Charts are the best, in my opinion.

As you have found, it does not matter which direction the trade is going - when you select Move to Break Even, it is going to move the Stop to the fill price of the parent trade. When it does this, the Stop is moved over where the current price is and hence it fills at the market price.
