The documentation says this: When you have enabled For All Charts in Chartbook and you have selected Accurate Trading System Back Test Mode for the Replay Mode, then in this case there is a multiple chart synchronized replay being performed. The Skip Empty Periods option does not apply in the case. In this case the charts are always kept synchronized regardless of the Skip Empty Periods setting. This is what you need to do.
