It is best to keep the spreadsheet files in the 'Data' folder. What you are doing can be done, but when you duplicate the chart with a Spreadsheet study on it, that spreadsheet is then going to be saved to the default 'Data' folder. Which is going to be part of the problem you are having.

The other thing to keep in mind is that when you duplicate a chart with a Spreadsheet Study on it, the new chart will most likely use a new sheet. This depends on how you have the Inputs for the Sheet Number/Name set. If you do not change these Inputs, then each chart uses its own sheet number which is related to the chart number (Chart #5 will use 'Sheet5'. But, if you specify a sheet name/number, then when you duplicate the chart, the new chart will use the same Sheet as the original chart. But this is definitely not recommended - rather you should use a Formula sheet. Refer to the following and the Input below it:
