We are not understanding what you are trying to state, particularly with regards to "I have not deleted the MAIN folder from when I created a seperate instance of it - of which produced a "too many instances, > 3 connections error"." The one thing we want to point out if you are using multiple installations with sub-instances, is that you would need to update the particular instances that will be using sub-instances to have different DTC server ports, or the sub-instances will not be correctly associated with the particular instance it is being started from.
