The files from the main instance are only automatically copied the first time you create the instance. After that, these are nearly completely separate instances (there are some ties when it comes to trading and where the data comes from, but everything else is independent). Therefore, if you make a change that you want to replicate to a sub-instance, you would need to copy the appropriate file from the main instance to the sub-instance.
