Looking deeper into the problem, I deleted all the .dly and .scid files in the Data folder, the restarted. All the files actually download just fine. The problem has been narrowed down to how the platform reads the .scid files and displays the data onto the charts..

Even all the .scid files are in the Data folder, for the intraday charts it will only show the current day's data from the time the platform was connected. The Daily chart uploads the .dly data with no issues.
