First, in order to change the setting on the Chart Trade Settings Window, you just click on the Setting Value. So you would click on the No for Flatten and it will change to Yes. You may have to click twice, as sometimes the first click just selects the item, then clicking again changes it. Then, once it has been changed select either OK, or Apply All (and then OK) - Do not select Cancel. Make sure you are doing these things and let us know if it is still not keeping the Yes state for the Flatten button.
