My order fills and open positions are not showing up on my charts any more; they were there yesterday and gone today. Is there a setting in the Data/Trade Service Setting window that would have effected this?

See if you have the Load Order Fills for Current Day Only enabled. If it is, then you want to disable this. Refer to the following:
Chart Settings: Load Order Fills for Current Day Only (Chart >> Chart Settings >> Trading menu)
For the most reliable, advanced, and zero cost futures order routing, use the Teton service:

Regarding displaying the order fills on the chart, follow through the detailed instructions here for this:

I unclicked that on one chart and it shows everything from Wednesday back, but not Thursday’s or today's trades. With that unclicked it also shows an open short position in NQ from a few days ago that is down 260 points (this trade has actually gone away today, as I typed this yesterday). This open position shows up in the Sierra DOM when I open it and have all trades showing. If I hit flatten it will likely put me long in a new position. This is the main reason that I went to loading current day only. I have refreshed trade data, deleted and reloaded charts, etc. Any help would be great.

The reason we suggested unchecking the option for "Load Order Fills for Current Day Only" was that we thought you wanted to see the order fills from previous days.

It is fine to check that option enabled if you just want to see the current day's fills.

With regards to missing order fills in the Trade Activity Log, refer to the following:

Regarding missing order fills, refer to:
Trade Activity Log: Missing Order Fills from Trade Activity Log

We recommend using the Sierra Chart Order Routing Service to avoid this:
Sierra Chart / Trading Technologies Futures Order Routing Service

This open position shows up in the Sierra DOM when I open it and have all trades showing.
Make sure this option is disabled on the Trade Window:
