I've noticed that the pulling/stack column doesn't work properly on the primary instance when I start a 2nd instance. I can close the 2nd instance at it will start calculating correctly again.

There must be some other explanation for this. This is technically impossible. We cannot believe this is actually the case. Go to a chart and select File >> Open Market Depth Window. See if you notice any problems with the market depth data at the time. Sierra Chart Support - Engineering Level Your definitive source for support. Other responses are from users. Market Depth Window matches the data on the chart dom but once I open a second instance the data in the Combined Bid/Ask market Depth Pulling/Stacking column becomes incomplete. Only showing one to 3 random levels and always a positive number. Negative numbers never appear with the second instance open. Once I close the 2nd instance the levels begin to populate normally with both positive and negative figures.

OK we will have to test this. This is quite surprising.

Now that we are looking into this, we do observe the problem and it is clear why it is happening. Initially, we thought that this cannot possibly be because it did not make technical sense after a basic consideration but we can see why it is happening. Although initially, the degree to which it happens is not exactly to the extent which you are saying. We think we have it resolved.
