Then the issue is definitely not related to the charts themselves.

The most probable culprit would have been the Intraday Data Storage Time Unit, but you stated that you looked at those values in both instances and did not see a difference (both were set to 1 tick).

There is not a way to "detach" a Chartbook. Just individual charts. What you are wanting to do is part of what the Sub-Instances are for.

Given the above, we would suggest removing the old sub-instance folders and starting over. Just be sure you save anything from the sub-instance folder that you may need to keep. Refer to the following:
